Illuminating Hidden RNA Regulatory Landscapes of SARS-CoV-2 Proteins

Abstract: COVID-19 is caused by SARS-CoV-2, a positive-sense, single-stranded RNA virus that operates primarily at the post-transcriptional level. Its genome encodes RNA-binding proteins and effectors that regulate replication, transcription, translation, and the interplay with the host immune response. While cellular RNA-binding proteins facilitate both viral biosynthesis and antiviral effects, less is known about virus protein interactions with host transcriptome. To address this, we systematically mapped these interactions integrating data from protein-RNA interaction sequencing (eCLIP), translatomics (RiboSTAMP) and reporter assays.

      We profiled the RNA interactions of key SARS-CoV-2 proteins, including nucleocapsid (N), primase (NSP8), and RNA-dependent RNA polymerase (RdRP/NSP12), discovering novel sites that mediate translation and infection rates. Surprisingly, RdRp showed widespread interactions with host RNAs. Further profiling of SARS-CoV-2 proteome revealed that about half of the viral proteins are RNA-binding, contributing to global transcriptional and translational repression, and mRNA export inhibition, dampening the host immune response. Our findings highlight new regulatory roles for viral proteins, presenting exciting opportunities for therapeutic development.
